Assuming you are a Windows user, the easiest way to do this is to use my WinHelper tool here: viewtopic.php?f=17&t=12136. Drag all offending files to the Remux tab, select "Remux to the same container type" and press Go!. This will recreate the file (old versions are saved as ".old" files so you can recover if this doesn't work - but 99% sure it will

Try remuxing it to a different container type. If nothing else works, you may have to re-encode the file.
