Until someone more knowledgeable tells me a better way around this (or that I did something really stupid
), what I did for now is to create a new profile for the S6500. I would have just edited the Sony 2013 profile, but I have 3 players connected, and as I mentioned above, the S5100 and S5200 players don't have the problem so wanted to keep the existing 2013 profile as is for their use.
I copied the complete Sony 2013 profile and renamed it Sony BDP-S6500 (2015), and changed one line in the profile for mp4 vCodec from dvvideo to h264 so the title and that one line reads:

Now restarting the file after a pause doesn't start you near the beginning. That virtually makes pause unusable when that constantly happens. The tradeoff of course is now it has to transcode the mp4s, and FF doesn't work as smoothly for those files as when playing them direct (but it does work).
This doesn't happen btw when I play the mp4s from a USB drive in the player, pause and restart works as it should.
