1 file works, 2 doesn't... same codec and profile

Here's a weird one. From the Matrix trilogy, only the 1st one is working even though the 3 of them have the same properties:

this would seem to be either a corrupt file of the fact that it has way to many resources in it and FFmpeg is gettign confused.

But, not sure this is the reason.
As Cerberus, I suggest to remux into m2ts with TsMuxer, or into mkv with mkvmerge by removing extra audio track or subtitles, unnecessary things.

I did that. I removed some audio tracks and some subtitle tracks, remuxed it with mkvtoolnix and it's working now
