No multichannel audio when burnt in subtitles disabled

I've mainly been using Serviio to provide media for my PS3's and Sony TV, with the library on a Synology NAS running Patter's package and my laptop with the console controlling it. As the PS3's and Sony TV don't support subtitles, they've needed to be burned into the stream via a transcode. As my Synology DS413 lacks the grunt to do this quickly, watching something with subtitles has required forward planning so I can pause it and resume later once a decent chunk of transcoded video is available, otherwise it just stutters.
I recently purchased an Android TV box (OTT M8Q) that has native subtitle support. I therefore decided that this was going to be used for any subtitled video and unchecked the "enable burned-in subtitles only when required".
After doing this, I noticed that the 5.1 channel audio was not bitstreamed, but was downgraded to stereo. When subtitles are burned in, the audio is once again 5.1 channels.
How do I address this?
