Can you provide an example of a series that has over 99 episodes in a season? Unless you have a daily soap opera, I can't imagine a season that large. The original Perry Mason is the only series I have that has more than 35 episodes in a season.
How are the episodes above 99 being sorted? Is there any pattern to it? Do you have more than one series with that many episodes, and if so does it have the same sort issue?
The only difference I have from your naming convention is I use two digits for the season (S01E22). I have no idea if that might make any difference.
